I placed an order last night while logged into my Best Buy account, the same account I have used for well over a decade (if not more like two). The order processed and has shipped. However, when I log into my Best Buy account, there is no order history. Not only is this current order missing, but all past orders (including one from January 14th of this year and December 18, 2018). I received an email this morning after logging into my Best Buy account stating that my email was used to open a new account. I did not open a new account. I logged into my original account by clicking on the track order button within the Best Buy order confirmation email, which automatically took me to the login page. All of my order history is now gone, along with any Best Buy reward information. Any idea what may have happened and how to fix this?

Welcome to the Best Buy forum!
It sounds to me like you might have more than one rewards account. While you might be logging in with the same email address you have used for years, it could be that at some point in time a new rewards account was created which ended up getting linked to your BestBuy.com account. That would give off the appearance as if your rewards account had seemingly been wiped clean. Luckily, there is an easy fix if it turns out you do have more than one rewards account.
The merge process is a great option when a member has more than one active My Best Buy™ rewards account. It came in handy a few years ago when I had three separate rewards accounts of my own. Any points in the secondary rewards account would transfer over to the primary rewards account following the merge.
