HI:

     How come I can't  use store pick up to per-order Diablo III Limited Edition on Best Buy web site but  walk in the store to per-order with store pick up is allow? And is there anyway I can find out I'm 100% sure I will get my Diablo III Limited Edition after I pay the $5 per-order?

Our BestBuy.com product pages don't always update the store pick-up options right away when a title's release date is set but pre-ordering in-store accomplishes the same result.  The main difference between the two is that you pay $5 up-front for an in-store pre-order and BestBuy.com just authorizes your credit card for the money, which is then charged when you pick it up.

If your local store is still taking pre-orders for the Collector's Edition, that means they still have stock to fulfill them and pre-ordering then secures you your copy.
