Is it necessary/should i replace my factory speakers in my 2000 bonneville? i have already replaced the factory radio with an alpine aftermarket and will be putting a bass system in. None of the speakers are blown as far as i can tell and seem to be in excellent condition.

If you are going to upgrade the entire system then why not?  Factory speakers are typically a "package" deal and are not of the highest quality.  Always remember that your system is only as good as the weakest link.
