That seems odd. I would recommend visiting your local Best Buy store to speak to a Geek Squad Auto-Tech to see if they can address the issue.

Taking it in to your local store is definitely your best bet in this case.  Engine noise is a fairly common problem in systems with external amplifiers but can be tricky to track down.  The problem can be something as simple as a loose ground connection or require completely re-running the signal cables due to induced noise from unshielded wiring in the car.  Taking it in to your local store would allow the Autotech to see your exact setup and they would be able to better gauge the potential problem area(s).
